Where to put additional css files?

Hello
I'm building a website with laytheme and adding a custom cursor feature, with some links following it thru javascript.
I would like to work from these files http://manos.malihu.gr/tuts/cursor_following_menu.html
I put the CSS and JS files in the lay/ folder, is that the correct one?
In the end, as soon as I add the lines thru the lay form (at the end of head, at the end of body) the website breaks, as it cannot read anything after the new lines of body I add.If any of you have any basic help on where I should add lines and files, it would be great.

don't put anything in a folder.
In the LayOptions is a CUSTOM CSS, HTML and JS section.Put your code there.

Specifically, where should I put Js?
I've been trying in the Head section, between <script></script> tags, but it doesn't seem to work.

Before you post:
- When using a WordPress Cache plugin, disable it or clear your cache.
- Update Lay Theme and all Lay Theme Addons
- Disable all Plugins
- Go to Lay Options → Custom CSS & HTML, click "Turn Off All Custom Code", click "Save Changes"
This often solves issues you might run into
When you post:
- Post a link to where the problem is
- Does the problem happen on Chrome, Firefox, Safari or iPhone or Android?
- If the problem is difficult to explain, post screenshots / link to a video to explain it
